Can you use RetroArch on an N64 controller?

Only the Libretro based cores use RetroArch. The default N64 emulator is not a Libretro based core. It has lr in front of it. I like the lr one because none of the other emulators give you the in game menu overlay. But if there’s another one I should be using please let me know and also if my controller will work correctly.
